The rubber seal between the oil pan and timing cover really seems to screw up the fit of the cover, when I test fit it without the rubber seal everything lines up perfect,but with the seal I can see the crankshaft seal is not even touching the top part of the spacer.

Try loosening ALL of the oil pan bolts. Install cover then tighten pan bolts. IF you have the right gaskets this should work.

Got it all buttoned up and seems like no leaks.
I am puzzled by my timing marks, every thing can only go back together one way ,it seems.
But now my timing marks are way off I don't really even see them , the truck is running nice and smooth but if I turn the dizzy back to were the marks start to get close to the pointer it start running really rough and almost quits.
