Does anyone know if there are any size differences between a 5.5 box on the 04-08 F150s and the 09-12? I found a fiberglass tonneau cover for sale and the owner had on an '07. I have a 2010 and want to make sure it will fit.
One difference I know of is the spoiler-type protrusion on the top of the gate on the 09-up F150s, up to 08 doesn't have this. Can you test fit it before you buy it?

The actual bed dimensions are the same since 1997. However Tim, you are correct in the spoiler on the tailgate. A fiberglass cover or any cover that rides on top of the bed will have be able to accommodate the tailgate.
I don't remember the SD trucks offering a 5.5' bed. I think they are all 6 3/4 and 8'. I've seen some Ram 3500's with a shorter bed.
I didn't say anything about the length of the bed, (I've never seen an 8' long bed super cab until I did one day in person) and I worked at a Ford dealer for 11 years. I stated width is different, that I know for a fact and in either event a tape measure is the defining tool to make an informed decision.
Do you happen to know if the bed of the 2010 F150 Shortbed (5.5) and the 2019 F150 are the same.
They are not the same width so any cap or bed cover will be different between the 2004-2014 models and the 2015 to current models.

Settle down dude, no one is challenging you. Since the OP was asking about the differences in bed size between a superduty and an F-150, I merely pointed out that a 5.5' wasn't available OR was very limited on the superduty trucks.

Settle what down? I simply gave a factual answer. Is that not what responsible people do in a situation like this? I'm almost 60 years old and do not require yours or anyone elses assistance for anything I do.
