It could be the turbo burbing ( hickup ) back through the intake. Mine does it when the motor is not warmed up yet. Step on the throttle and let of and hickup. I think it's explained by not having a waste gate in the turbo so when you back out of the throttle it spits back a little.

2006, if I remember correctly you just did a lot of engine work right? My truck had the hiccups after I pulled everything apart to do the EGR by-pass and oil cooler, blue spring, new gauges, ICP + a bunch of other stuff. It would hic-up and almost die when I can to a stop sign but would kick back without fully dieing. After I put everything back together I probably drove a good 5 miles around my neighborhood before hitting a main street. After these few miles it started to run normally without any hicups. My fuel pressure (always 65-68) never dipped during these hicups so I'm thinking it was either air in the HPOP and/or air in the fuel bowls and just had to be worked out of the system.
Check out Glow-shift gauges their priced right and work very well. I'm super happy with the 3 I got for the A-pillar.

tyler mine does it all the time. your talking about you can get on it and go ***** to the wall and then let off and it sounds like its wanting to die and stuff right? if so then its normal with a tuner. my buddies does it also. the 7.3 do it really bad but honestly it sounds kinda cool to me.

hmm.. Yeah, my "air in the system" problem doesn't sound like your problem at all. Does it clear up when you flash it back to stock?
