As promised, here are the pictures of the problem I had. At this point in time I had already fixed the problem, but the pictures and the fix should be good enough to help out others.
First a picture for orientation of the engine bay.
And now a close-up of the fix. The wire bundle that goes under the intake into that big connector on the drivers side valve cover has a sharp bend in it. If people do not have this sharp bend, then I doubt they will ever have the problem I experienced. It's still good to check though.
I couldn't get electrical tape around the exact chaffed wire (the chafe was very VERY small), so after removing the old tape, I put some di-electric grease on the bundle for waterproofing, wrapped the whole bundle in electrical tape and then put two zip ties on each end of the tape to hold it in place and reinforce the bundle.
I removed the problem screw all together and am keeping it just in case. However, it was just one of two screws holding the intake onto a bracket mounted on the engine, so I doubt it will be missed.
DP-Tuner, be advised that I do not have a chip. This was confirmed by removal and inspection of the PCM.
I would double check that code. Information suppiled on the cross referrence Ford guide says P0603 is the Keep alive memory code. There must have been a chip or programmer used one time or another. To clear the code out just disconnect the batteries. Its a soft code and it should go away after doing this.

Clem!! You are absolutely right. Man, the truck was down for almost three weeks! I was pulling my hair out and grinding my teeth.
Chris, I already looked at the harness going over the drivers side valve cover. As of now it is good to go and I strengthened it with some electrical tape. I also found a yellow wire that went over the drivers side shock and it had already began rubbing on the top of the sock, I bent it in the opposite direction and applied e-tape.
Jody, I cleared out the codes while I was having this problem (codes being P0603 and P0344). Both of them popped back up whenever the wire would short out. I will check the truck again, but I am certain that it is code free at this point in time. If P0603 is still there I will investigate it further.

Thats interesting. Ill have to remember to actually pull the keys. I just assumed everyone said that so you couldnt bump the ignition. The two trucks I have worked on (mine and the e99) Ive never pulled keys or batteries. But have done some chip swapping

With keys just dangling in the ignition slot engages power to the PCM. The batteries don't need to be unplugged if your installing a chip or removing the PCM as long as you have the keys out. That's why we stress to have the keys in your pocket when messing with the chips or PCM. You've been very lucky.

MA1 CONTINUOUS DTC P0603 IS SET WHEN THE PCM HAS LOST KAPWR
Note: This code may have been caused by disconnecting the PCM or the batteries.
Possible causes:
Battery or PCM has been disconnected.
Battery cables loose or poor connection.
Battery discharged.
Open in KAPWR circuit.
Blown fuse.
PCM.
Check for other codes.
Key on, engine off.
Clear DTCs.
Cycle key off, then on.
Perform retrieve Continuous DTCs.
Was DTC P0603 present?
Yes No
GO to MA2 . Intermittent failure, unable to duplicate. REPAIR other DTCs as necessary. If none, testing is complete. RESTORE vehicle. CLEAR DTCs and RETEST.
MA2 CHECK 5 AMP FUSE (#2 FOR F-SERIES) OR (#27 FOR ECONOLINE)
Key off.
Remove and inspect fuse 2 (F-Series) or fuse 4 (Econoline). If fuse is blown, replace it.
Measure voltage between fuse B+ terminal and ground.
Is voltage greater than 10 volts?
Yes No
GO to MA3 . REPAIR open in battery feed to fuse terminal.
MA3 CHECK FOR VOLTAGE TO PCM
Key off.
Install breakout box, leave PCM disconnected.
Measure voltage between PCM Test Pin 55 and ground.
Is B+ present?
Yes No
RESTORE vehicle; CLEAR DTC, RERUN test. If code reappears, REPLACE the PCM. REPAIR open in circuit 729 (F-Series) or circuit 37 (Econoline). RESTORE vehicle. CLEAR DTCs and RETEST.
People with 2002's should read this post and check their trucks. Might prevent a nightmare.......
