A few days prior to replacing the fuel filter I replaced the alternator and I had two new batteries installed which are fully charged. Truck was running fine. I changed my fuel filter for standard maintenance. I cranked it and it ran really rough..tried an few times then no start. I have changed the filter many times without issue. I had my truck towed and was told it was the fuel pump ...wanted 1200 to fix it so I towed it back and replaced the fuel pump ..still no start. If I KO the fuel bowl will fill up. I have tested with the lid off and fuel pours in and also not had the lid on tight and it would leak over. However, when I try to crank and open the fuel filter lid there is only about 1/3 fuel in the bowl. When I took the lid off to replace the filter the bowl was nearly full. I have checked the 30 amp fuse noted for the fuel bowl heater as I read this is a common issue. Note that during the fuel pump replacement I had to do some rework due to an old WVO secondary tank I used to run ...I believe I have the supply line (top fuel line on rail) into pump but just putting that out there for information in case this may be an issue and lines are the same size. I just question that it was the pump to begin with...seems to coincidental. Thank for an insight you can give.
Do you have the WTS light? I would just replace the fuse period. Fuse #30 under dash.
Since you changed the filter, did you disturb the center pipe in the fuel bowl? IF you did that can prevent fuel into the bowl.
Close lid tight...Turn the key ON, let the pump run until it shuts off, repeat it 3X. Shut key off, then try starting the truck.
If the truck doesn’t start, add a piece of hose (3/8) to the fuel bowl drain, open drain and have someone turn the key on. Does fuel flow out of the drain? Yes, repeat the above. No, there’s an issue with the pump, lines etc
Did YOU install the WVO system?
Have you tested the old pump now that it is removed?
I do not think this is it... , but disconnect the WIF/Fuel Heater connector from fuel bowl and try starting the engine.

WTS does come on. Fuel is getting to bowl...it has over flown when lid wasn't tight but like I said when you try to crank it then check the fuel bowl there is not a lot of fuel in there. The center pipe appears to be okay. thought it may have been an issue with the new filter lid pludger but tested with the old (I now know I shouldn't had now) and it did't work. The center rod pludger will go down if you press it. Not sure what else to be looking for there. Seems like when KO the pump is priming but when you try to crank fuel may not be flowing.
You shouldn't be using half a fuel bowl to crank the engine, and if you did, it should be topped off by the fuel pump anyway. Do you have a fuel leak or diversion somewhere in your WVO set up? If you turn the key on and open the fuel bowl drain valve, do you have a pressurized stread of fuel spraying out of the drain tube, or just a slow dribble?
If you don't have a pressurized stream (during the first 30 seconds) with the key on and not trying to crank, you need to go back through your system and figure out why the electric fuel pump is not pumping fuel at full pressure.
