please help! I have a 2001 Expedition mechanic says 2 cylinders are not working.

I need help. I have a 2001 Expedition, the timing belt broke and the mechanic changed it. Did a tune up, and changed water pump. I had recently changed the radiator and pvc valve as well. When we brought it back it was still shaking, turning off, and making a knocking sound. We took it back to the mechanic and he changed 2 spark plugs that he said were not working, but he also said that 2 valves/cylinders are not working and we need to have them replaced or maybe reconstructed!? Mechanic said it will cost at least 1,000 to fix. The knocking sound is less noisy but still there. This is the only car I have we are a large family and can't afford to fix it at the moment. Can I still run the car with only 6 cylinders running? Is it really that expensive to fix? How could I fix it myself?

It is not recommended to run on only 6 cylinders. But if you're going to do it, at least unplug the connectors to the fuel injectors for those 2 cylinders. That will keep raw fuel from entering the exhaust and destroying the catalytic converters.
To repair valves the cylinder heads have to come off, that's what makes it so expensive. If you have to ask if you can fix it yourself then you probably should not attempt doing it without someone more experienced there with you.
You mechanic sounds about right with his diagnosis. You can always ask around how much replacing the valves on your engine cost. The valves themselves may be cheap but the work required to remove them is what will drive the cost up.
I couldn't help but notice that you've shown up in this forum and mainly post links to other people's possible solutions. Perhaps it would be best if you actually learned about these vehicles before you cost someone a lot of money over incorrect advice. For example, a 2001 Expedition has two timing chains, not a timing belt. Therefore, the mechanic that you claim, "sounds about right with his diagnosis" is a moron and didn't do the work he claims he did.
The worst case scenario problem with this engine is that it threw a rod and one of the cylinders isn't going up and down. This explains both the shaking and the 2 valves that "aren't working." A best case scenario is that a couple of the COPs have failed making the 2 cylinders non-functioning.
