Just a long shot, but the fuel safety switch. Where does it get is information from and where in the system does it shut off the fuel. Could there be an issue at that point?
Inertia switch would shut down the fuel pump completely (it runs quite well after bleeding out the air)
does the cooler have a schraeder value on it? is it possible that due to the reduction in temps (sitting) there is a small vacuum created and the schraeder valve is sucked enough to allow air ingestion.. and with the drives side down (how steep an angle is required?, 1 2x4 on the passenger side, or 10inches for example?).. the air is enough to bubble uphill from the cooler..
I thought it had a schraeder valve I used when I changed my fuel filter and it wouldn't start...

no.. the question on the schraeder valve is, is it being SUCKED OPEN enough to allow air in? and because the vehicle is tilted this way, where does the air go?
I don't believe that there is air IN the fuel itself, so there must be some other entrance mechanism... unless there is a bad gasket on some part,
which I think you have ruled out, then there must be some other 'easy' way for the air to get in.
if the truck is tilted the other way the air is expelled and doesn't cause this airlock problem.
the only 'easy' way is the schraeder valve..
I have seen them sucked open in other environments.
Running, you always have pressure on the schraeder valve (albeit small, 3-5 psi). Driver side down, the valve is on the "down" side of the cooler. The high side (return line) is on the "up" side. The air would collect there.
If I was the tech, the man would probably be getting to lemon law the truck. Have you fixed this problem and are just quizzing us, or does it have you stumped to? I am leaning toward you quizzing us. FTE's last hope is cheezit. Someone go grab him in the 6.0L forum.

right.. and when you turn the truck off, the pressure will drop..
IF there was a small reduction is size, it would cause a vacuum pressure, sucking the schraeder valve open from the inside, letting air in.
when the drivers side is down, the path for colder air to the cooler is shorter, so maybe it cools faster than expected, pulling the valve open..

I have an idea, but I can't verify until I can get it back together. Its frighteningly easy for a "do it yourselfer" to make a bad mistake and have this issue staring him in the face. Hopefully I'll know tomorrow.
I think I got it! Preliminary tests showed enough of a change that I believe its fixed. Its going to sit all weekend for the final test......if it starts monday morning.
