91 explorer trans problem

I have a 91 explorer that i got for free from a friend. Originally, my friends dad drove the car until on day the engine gave out. I bought a used engine for the car and put it in and the car now runs great but when i went to put it in gear i got nothing. I took the transmission out, pulled apart the pump and found that the pump gears where broken. I bought a replacement, put the pump back together and but the transmission back into the truck. When i went to turn the engine over first by hand it was almost nearly impossible, then i tried the key and the engine turned over and started with a clunk and a mild squeal. I immediately shut off the engine, waited and tried again. No noise, but i go to put the car in gear and i still have nothing. I removed the cooler lines and there was no pressure there, so i removed the pan and there was no vaccum at the filter. A friend of mine thought that maybe the pump needs to be primed but we both do not know alot about manual transmissions. If anyone has any further thoughts they would be greatly appreciated.
