It's kind of hard to say. You almost have to measure and see where it wants to land.
The truck I worked on had the holes moved outward about 1/2" I also had to shim it about 5/8" up in the frame with a piece if solid bar it's all thru holes so not difficult

Often overlooked is the Tremec T176 4 speed. Because of that the price can be attractive. It was used by Ford, Jeep and GM. The Jeep version used the Ford bolt pattern. Advance Adapters may have the parts that you need (see http://www.advanceadapters.com/tech-vault/tremec-t176/). It doesn't have the trans mounted ebrake but you could easily solve that with a Ford 9" rear axle which would solve a few other problems as well.

If your willing to modify the mount and cross members anything will fit
If your looking for quickest easiest way
Option 1 is 3-spd HD option 2 is the Synchromesh
Any other options going to require crossmember mods, clutch linkage mods, adapting or fabricating and most likely cost as much as a good rebuilt one of the above

In addition to the two commonly cited options, the 3 speed heavy duty, and the synchromesh T98 there is another option that doesn't require you to cut your cross member. The light duty three speed was optional on earlier 3/4 and 1 ton Ford trucks and will bolt into an F-2 or F-3. It will not have the transmission mounted hand brake used by late 51 and 52 trucks. This is the same transmission as the popular 39 Ford three speed, but uses a different rear mount.

Swap T9 for T98 Input
Howdy,
I am currently installing a T98 synchro-silent 4 speed in my 1950 F4. Easy install to the engine bell housing once you find a proper 3 inch clutch bell housing. It got real complicated for me when I noticed the rear trans mainshaft bearing retainer (rear motor and trans mount) "foot" was broken off and missing. In process of machining and welding up the lower part of the mount as there seems to be no old T98 trannies around. Yes, the connecting shaft will have to be shortened or the intermediate driveshaft support will have to be moved aft and then the driveshaft would have to be shortened. Pick your machine shop project on that one.
