They go in the input shaft. Put them in with lost of grease to hold them in place. Set the trans with the input shaft point towards the ground and ease the main shaft into place. Don't forget the scycronizer and the shift collar. Looks like you'll need to re assemble the scycronizer on the mainshaft too.

Well, I put the trans in this morning and hooked shifting rods back in their respected spots.....the 2nd/3rd shifter only moves about 1/4" upward and the 1st/reverse lever only moves 1/4" each way. I did not move either shifting cams in the shifting housing assembly or disassemble it. When I put the cover back on I used the illustration when installing the shifting forks. Any idea on what I should do next?

Did you line up the shifter forks (item #s 7230 & 7231) with the grooves in the synchronizer sleeve and the 1st & Reverse (sliding) gear? OBTW the forks are offset so you have to put them into the shifter correctly!!!
Did you try to move the shifter levers thru the range of gears 1st, 2nd, 3rd & Reverse BEFORE you installed the transmission. You should be able to see the different gear ratio as you turn the input shaft and obviously you'll see when you put it in reverse (input one direction/output opposite direction).
Not the same transmission but you get the picture.
My guess is the forks aren't in the grooves.

That's the correct placement. You wouldn't have a problem lining up the levers, you just shift them one way, shift them the other and then place them in the center.
Did you notice the forks were off center? It would be hard to shift if the forks are reversed. I don't think you can change them 3/4 to 1st/Reverse. The 3/4 is larger.

I have the slots aligned and the pieces installed so that the snap-rings are being held in by the piece's edge.

It's in second gear in the last picture. What do you mean the two shafts won't turn independently, input and output? Try shifting it into all gears without the cover on.
I understand what you mean about the 7A044 missing a lip; I don't think that would prevent things working but it could be cocking when going into whichever gear the missing end faces.
