Possible Rear End or Transmission Issue

Possible Rear End or Transmission Issue
Hello All new member here with an issue that my dealer can't seem to help me with.
I have a 2005 F-150 5.4 4x4 3.73 limited slip and here lately I have been noticing a "clunking" noise which I think is coming from the rear end or transmission. It happens when I accelerate or going at a steady speed. I do not notice that the transmission is slipping at all so that's why I think it may be the rear end and it does not do this all the time. The worst time was last week going up an interstate overpass and it made a repetative clunking until I eased off the accelerator. Sorry to use the "clunking" to describe it but it's the best I can come up with now. Also I almost forgot, about 6 months ago while headed out of town I was traveling at a steady speed on a flat road and it did the same thing but this time my truck shut off. I pulled off the road and waited a few minutes and the truck started right up but the check engine light did not come on. A few days later when I took it to the dealer the code read that I needed a new throttle body and the dealer said the clunking may have been a coincedence and that what is happening could be from the torque converter (his exact words). Now I don't feel comfortable with that but I'm no tech by any means.
Sorry to be so long winded but just trying to give all the info I can.
Thanks in adavance for any help with this.
