Unfortunately, if you pull too much power through some connections without relays, it can short out the brain box. That said, your truck should have relays to provide power to the trailer connector for everything but the brakes.
Since you have replaced fuses, I'd try disconnecting the battery and turning the lights on. This should reset and clear any codes. After that, it might be time to replace the trailer module.

Get a tester and check to see if the plug on your truck is working right. If it is, probably some of your trailer wiring got stretched apart, even if the outside of your 4, 5, 6 or 7 wire cable still looks good on the outside. You may need to replace the cable between the plug and to or a little ways beyond where it is solidly attatched to the trailer. It worked for me, anyway.
