How do I tell what 5.4 I have?

To tell which engine you have, look for the "PI" stamped on the head. To do this crank your wheels to the right. Look at the head through the wheel well (a flashlight may be necessary). The stamp should be visable. The stamp is located on both heads, I find it easier to find on the passenger side.
The PI, or performance improved, engine is a SOHC 5.4 that is essentially the same internally as a non-PI engine. The intake and heads have a design improvement to enhance performance by about 25 hp and about 20Ft-lb (iirc) over the previous design.
Can they be swapped? A tweak of the ECU and I'm very sure they are a straight swap.
