Has any put a tonneau cover on with a low profile toolbox? I like the sleek look of the low profile boxes, but haven't seen many with the handle on the side of the box instead of the front. So opening with a tonneau cover wouldn't work...

Has anyone installed something similar to this?

You could go with something like a packer 60 that sits on the floor and a tonneau cover clears it.
Most tonneau covers have a rail that runs the length of the bed rails.
