May be a little late now, but I would replace the intake manifold with a Dorman replacement.
The OEM design has issues with cracking around the t-stat housing, and you have to replace the entire manifold when it happens. The Dorman has a better design for both the t-stat area and the gaskets.

Finally got the torque converter bolts out. Got the intake off of the motor coming out. I think I have everything disconnected except the AC compressor and powersteering pump. I'm just disconnecting those from the motor so I don't have to bleed and vacuum everything. Hopefully the motor will be out today. Not holding my breath.
I remember getting the starter off is a PITA
the engine mounts are a pain also

Ok guys, forgive me for this next question. I removed the intake from the 02 motor getting ready to pull it. I compared it to the 01 and noticed a difference. I don't know what all the parts are called, but the plastic "bowl" of the intake is much larger on one than the other. Is this something to be concerned about?

Does the "smaller" intake have orange and blue o-rings for gaskets? If so, that is a Dorman replacement (the better one to have).
The OEM intake manifold has a baffle on the bottom of it that is not needed, so the Dorman does not have it.
If that is not what your talking about, then no idea. Got a pic?

I'm at work at the fire station right now. I'm trying to have pictures sent to me but haven't gotten them yet. I haven't pulled both intakes yet, I just noticed that one was larger than the other, and I can't remember which one was larger. As soon as I get pictures, I will post them. I have a picture of the valley after I pulled the intake and it appears to have grey orings for gaskets.

Dorman uses o-rings, OEM uses a gasket.

The engine is easier to remove and install with the intake off.
If the manifold was recently done (within the past year or so) then probably no problem reusing them. I believe they are silicone, so they should last and be able to be taken off without much issue even if on for a long time.
Dorman does sell an o-ring kit (615-188G) for it. You could always get the kit just in case and return it if not needed.

Swap the #8 and #5 COP. If the code follows the COP, replace it.
Did you get extra COP with the old motor?
If not, most will recommend Motorcraft of Veston (sp) coils.
Most all others are cheap coils with aluminum instead of copper windings and give out quickly.
I had found a company on e-bay that sold copper wound ones for less than OEM or veston, but don't remember what they were called (ACP? maybe).
