Mustang Swap Question, ECU Preference?

Mustang Swap Question, ECU Preference?
Figured this is the only section this fits in.
So basically we are doing a mid 90's mustang swap into an older mustang, so we can use just about any ECU system from 1994-2004 (maybe older if it will run the 94+ mustang engine. We will have to bypass a lot of the extra sensors not in use, so is it better to find the EEC-IV or go for the EEC-V wiring/ECU setup? We want to be able to get it up and running in stock form, and then start modifying from there. Basically if you had a choice of ECU/wiring what would be better?

More details are needed...
The 94-95 5.0 engines were OBDI, 96-on 4.6L were OBDII. 93 and older were, of course, also OBDI.
The older mustangs were speed density, they switched to mass-air sometime around 90, give or take...
You'll also need a PCM that matches the transmission as well as the engine.

So this is a 64 mustang. It had the original straight 6 and manual transmission. Both are very worn out so we were going to pull them and store them. It gets driven a lot so we want to upgrade a few things (power brakes, better tires, fuel injection, etc...).
What we have now is a 3.8 V6 and matching manual transmission. We feel it's perfect for what we want. As some of you may know, swapping a V8 into the early mustangs leaves very little clearance. We were told by some people that most V6 engines leave more than enough room.
I'm very skilled at wiring/electronics/fabrication so this is nothing new to me. The 3.8 that we have came from a 94-04 mustang, which I believe is all OBDII (correct me if I'm wrong). But they did come in older Ford chassis.
I've done my fair share of engine tuning before on standalones. I saw the quarterhorse from moates and thought that would be the best option for us. If there is a factory ECU/PCM we can just plug in and go, that would be better. For the OBDII systems though, I would have to bypass/delete a lot of the sensors not in use. So the older the system the better.
Does anyone know of OBDI options for this engine or do I have to stick to OBDII? There seems to be OBDI options for the V8 engines, but not the V6.
