The wife's explorer is kind of having the same symptoms as my truck. Luckily she only has plugs/wires and a coil pack. Replaced her plugs and wires and no more stumble on her explorer... So hoping the new coil packs fix my issue as I have new motorcraft plugs.
Going to the dealer tomorrow to purchase two ford COPS and replace the non ford COPS that are in my truck and see if that fixes the issue.

I am completely stumped... When I unplug the COP on cylinders 2 and 3 its severly noticable that they have been removed. Cylinders 1, 4 and 5 I can't even tell if they are unplugged.... I put in new cops in cylinders 1, 4 and 5 and it didn't fix the issue. If I unplug the 1,4 and 5 with the new COPS in, again cant tell a difference... I have no idea whats going on. Only thing I can think of now is compression test them 3 cylinders.
Got too dark to do compression.... Did manage to get fuel pressure test with key on and running, stayed the same.

Shop is going to low voltage probe the ECU and see if the driver for cylinder 1 on the ECU is toast... We are both on the same path thinking an internal short on the primary side of the coil may have fried the Cylinder #1 driver in the ECU.
So I am going to look on EBAY tonight for a used ECU....
Ordered new injectors as well....
So truck will have new Injectors and coil packs along with an ECU here shortly if the ECU tests bad.

Ok, just some more info...
I called Tousley FORD and gave them my VIN info and they were able to tell me what ECU I should have in my truck. Luckily it matches what is in there currently. The other interesting fact, you can only use that model ECU for your truck. Now the kicker, FORD doesn't carry any new ones, and there aren't any in the US for my truck. So my only option is eBay.
I imagine these things will just become more rare as time goes on.
So if anyone else suspects an ECU, just forewarning eBay might be your only option... I checked all junkyards here and the junkyards checked their database for others in the US and no one had one either.
Still not 100% positive that the ECU driver is dead, should know later tonight hopefully.

On another note, rethinking things.... My misfire was really low grade until my mechanic upped the fuel pressure, we did just clean the system. It would not suprise me in the least if either A) Fuel injector is clogged. B) Fuel injector stopped working due to high pressure.
Since my truck has a dead misfire I could actually have them run an emissions test on it. If its reading high hydracarbons then I know its spark related. If its low hydracarbons its fuel related (injector isn't firing).
Seems like a quick and viable test to run.

So talked to the shop... The guy working on it has been sick for 2 days... That's why I haven't had my truck yet or any progress made. So I am picking it up here in a few hours and gonna take it to another shop tomorrow. I just don't have the time to be without my vehicle for another week... Plus I don't have all the testing tools to diagnose the problem.
I really need a lab scope bare minimum to work on these COP vehicles.

So with the key on and the truck not running it's making this exact same sound every time.
My mechanic said it's actually the ABS system performing a self test... Odd that it would do this every time the key is on. The shop thinks I may have a bad ecu or faulty.
Anyone else here ever hear this noise on their rig?
On a side note, I am at the FORD dealership now in Wasilla. Hopefully they find the issue. Tired of spending time and money.

Well, the number one injector plug was broken. Replaced it and it's no longer misfiring. $20 part causing a bunch of issues!
So it was fuel related and on number 1 cylinder like I thought. Sucks that I spent all this time in a shop to diagnose the issue in a few minutes.
Hopefully that cleared my issue up!

Put di-electric grease on the new coils and it does start up quicker and idles a little smoother. I do still get a misfire/lean condition when going up a grade at low rpms. I actually think this is a gearing issue causing me to bog down. If I let off the gas pedal and push back down the tranny gets back up to 2k rpm and does fine. So hopefully Mikes Tune changing my shift points helps fix the issue.

When I first get on the throttle you can hear the sound that sounds like a lean condition... Could it be the flexplate rattling? I will try and get my other camera to capture better sound quality. This was taken using a Samsung S5.
