Heavy rain while parked, now missing badly
Last night and this morning we had flooding rains here and the excursion was sitting outside in it.
Later this afternoon, I went to pull it up a little to get a motorcycle ouut of the garage, and it started, but very roughly. Check engine light on, would idle at times, and sometimes would die on its own or when I put it in drive. The OD light on the gear shift was also flashing.
Didn't see any pools of water in the engine compartment, around the firewall or anything that would show water had gotten into some electrical areas of the truck.
My OBD reader isn't reading the diagnostics plug for some reason, im gonna go buy one here in a minute.
Plugs, boots, COPS?....why the hell the OD light flashing when in park?
Start removing, inspecting, replacing or tow it to the dealer?

Try putting a fan in there to dry things out.
The OD flashing I think is saying there is a trans code set.
For the CEL I'm guessing you got a little bit of water down a couple of the spark plug holes.
Our Exped had a leak at the firewall when it rained and water would drip onto #6 & #7 causing misfires.
Never really saw any water streams, just moisture under the boots.
When you get good readings from your OBD code reader I'll bet you have a couple of cylinders misfiring.
It won't take much water.
Pull the COPs on the misfiring cylinders and dry out the boots.
When it drys up outside try flooding the windshield with water from a garden hose with the hood up and see if anything drips on the engine.

Check around the PCM and it's connectors for any water for the OBD port issue and maybe the OD flashing.
Try putting a fan in there to dry things out.

How would that cause the miss and rough idling/dieing? Guess it's possible to have separate problems arise simultaneously.

Also, check the tech folder and find the "Bridging the gap" link in the engine compartment section.
Like R&T said, the OD light flashing usually means you have a trans code and you need to find someone who has a reader that will read the trans codes you have stored. A "normal" OBD 2 reader won't read those codes.

I'm finding a lot of reading about a bad coil/plug/etc, can cause the computer to throw codes that aren't necessarily the issue, P0720 being one of them.
I've read quite a few instances just as Rick laid out that has fixed the P0720 OSS code.
If its not an easy fix for me, it's going to the dealer that has been servicing it since is was new. I just don't have time to chase an electrical gremlin.

Well, the miss is gone this morning and the OD light is not flashing. I put it in gear and the rpms drop a little and continues to idle nice and smooth. Yesterday, the engine would sometimes die when put into gear.
I climbed all over the engine compartment and can't find any evidence of water intrusion anywhere. Had some heavy rain in the early a.m. as well. I realize that a combination of a moisterous environment and cracked or failing boot/COP can cause a miss. Along with a million other things.
The truck hasn't moved in over a week so no water has been 'splashing' up into it so to speak.
Guess I'll clear the code and take it for a spin.

If you have a Bluetooth scan tool you can use the torque app and watch the test results page to see which cylinder is missing.
Its not difficult to do the cop and boot on #5, use a ratchet and do it by feel. Plugs are a different story though, that was a long night.

Does the V10 GEM suffer from the windshield leak problem? I thought it was a much more common issue until I couldn't turn up much on the search function in the SD forum.

Sounds very similar to what my symptoms were. It missed when it was cold out and only until the engine warned up. If I didn't give it since revs before putting it into drive it would die. And even once I got it moving I had to baby the gas pedal, a little too much has and it did die. Once wanted up it was totally fine.
If you have a Bluetooth scan tool you can use the torque app and watch the test results page to see which cylinder is missing.
Its not difficult to do the cop and boot on #5, use a ratchet and do it by feel. Plugs are a different story though, that was a long night.

Researching blue tooth readers now...Oreilly has a Bosch model. Should be of good quality i'd suspect.

Well, it acted up again, albeit briefly. Sitting in a drive thru while in drive, OD light flashes, truck sputtered then died. Started it back up and like you said, had to feather the gas pedal while i put it in drive and made a bee line for the house. Within a mile, it was running fine again.

When the hoses need to be replaced spend 4 hrs and $30 on parts to do what Ford should have done at the start.

I didn't clear the code before....gonna clear it now and go for another ride.
I saw that BAFX BT scanner. Ordering now. - edit: maybe not, looks like its android only. I've iphones
edit: Just ordered the Blue Driver Professional OBDII, $100 Amazon...it will be here tomorrow.

It seems that i would have seen some evidence of water intrusion on something under the hood. I understand that i cant see or feel down into #5 or 10.
Next wknd when I may have more time and better weather, I'll look into it more. I'll have the new blue tooth reader tomorrow to see if it picks up anything other than error code P0720.
As of now, i erased the code and running smooth. Been dry here all day. I don't drive it in the rain anyway.
