94 F150 inline 6 4.9 liter

At 198,000 I had my automatic transmission fully rebuilt and had a Hayden transcooler installed. Got a good referral from someone who does excellent work, and I trust him so far. I paid $2,045 for everything including the updates that Ford recommended to bring it "up to code" , so to speak. The trans was updated with new technical stuff since it was first put into production back in 1994. It does run very well, BUT I now notice that the overdrive lite used to blink when I got it back(when I take it out of overdrive), but now when taking it out of overdrive for hauling purposes it doesn't go on any longer.
ALSO, when I'm cruising at 70 MPH on the highway and kick it harder, it thumps thumps when givning it a shot of gas. It seems there's too much thumping even when driving 45 or 50 and wanting to go faster. Shouldn't there be a smooth transition like on a brand new Ford truck which I just bought two weeks ago (2005 F150)? Yes, I gave it enough time for the transmission to "break in". It now has 7,000 miles on the rebuilt trans.
Thanks for your input guys.
