clicking/shuddering in 1st, 2nd

hi there, I have a 2000 f250 psd 6 spd. Recently installed new clutch/ changed rear diff oil. I have noticed a loud spurattic clicking noise coming from mid- to rear of the truck when letting out the clutch in 1st, and not as bad in 2nd. there is a slight shudder through the truck while running threw the gears at about 1200-1800 rpms. anoyone have a clue what this may be?

Did you mark the drive shaft to put it back in the same spot?

thanks, and yes i did. Talked to my dad who is a recently retired diesel mech. and he did not find anything visually wrong with my drivetrain.. he seems to think it may be my tires, as they have a few indents in the sidewalls from the wires beginning to separate. So i'll rotate them this weekend to see if the vibration will change at all. As for the clicking, it has since gone away.. i put a little more friction modifier in my rear for the hell of it and haven't heard it since. Thanks for the help!
