Whoa, FMX? Man you are digging up the dead. Your trans it not an FMX. It's either an E4OD or an AODE and no, you cannot keep it. First of all, it won't bolt up to the 460 as the bellhousings are different. Besides that, you cannot control those transmissions without the ECU that you will be ditching for a carb. You will need a non-computer controlled auto or manual trans. If you want auto, you will need the C6. If you want overdrive, you can run the E4OD with a stand-alone controller made by Baumann but I believe they are pretty spendy.
Your electronic xfer case is not connected to the engine's ECU the way the trans is, so you can keep that and use it with any 4x4 transmission that will bolt to your motor.

+1 with everything Jas mentioned. The stand alone controllers are very spendy and the E4OD isn't worth the hassle it'll prolly cause down the road. I vote for a C6 for simplicity. Any reason you want to go carb? Ford run EFI in the 460s staring in like 88 and ran them until early 90's, parts are out there but I like the ease (read less expensiveness) of a carb.

Do you already have the carbed 460? If not, I'd try and source an EFI 460 w/tranny; make sure you get the computer and wiring harness. EFI is just more efficient and the serpentine belt system is mo better. The down side is they are also more complex.
If you are set on a carbed setup but don't have an engine yet, try to find one out of an E250/350 van; these engines already have the Saginaw power steering pump and the exhaust manifolds tuck in tighter to the block than Crown Vic/F250/350 exhaust manifolds.
Either way, you will need motor mounts (L&L), a remote oil filter setup, and a transmission from a 351M/400/429/460 4X4; Windsor series transmissions will not bolt to a 460. Or you could opt for an motor to transmission adapter plate; google it, there are lots of options out there, but generally the price of the adapter plate exceeds the price of a transmission.
