Well just so you know, I'm not very knowledgeable about the 3V motors but here's what I do know about head swaps on GM vehicles (granted this could be entirely wrong but...)
First things first, if firing order, compression, and pistons are the same between 2 and 3v motors the computer thing wont matter *if* all the bolt patterns are the same.
I would imagine these are still SOHC heads, and with this you also may have timing chain issues. Are the teeth the same size? Cam timing the same?
Pretty much you need to find out exactly to the T whats different. If they bolt up, piston clearance isn't an issue, cam timing is the same, and the cam gears are the same it really shouldnt matter.
I have heard of guys wanting to put the lincoln navigator DOHC heads on their 5.4's but can never recall anyone actually doing it. Thy usually just take the whole setup. Look into the navigator head subject and it should provide some valuable answers

Will it bolt up? Yes.
Will it work? Maybe.
You will run into a few challenges attempting this swap.
First, as mentioned, the 3V computer is designed to control a 5R110W transmission and a 2V computer is designed to control a 4R100 transmission.
Second, your 2V intake manifold won't work. You need a 3V intake manifold.
Third, your 2V computer does not have programming to control the cam phasers in the 3V heads.
Will it work? Maybe.
You will run into a few challenges attempting this swap.
