99 f150 4.6 manual to 2000 5.4 auto

Hi, I'm wondering, I have a 1999 f150 4.6 with manual trans, 4x4. unfortunately it was run over by a tornado. I've found a 2000 4x4 with the 5.4 and automatic that was damaged by the cruise control fire issue. I prefer the manual trans, can I put the 4.6 manual trans onto the 5.4 and then what other issues may I run into, is there some kind of punch outs in the trans tunnel for the shifters, will the wiring harness swap over, the computer different from manual and automatic? Maybe I should put the 4.6 on the auto?
