What is best way to replace 1/4 panel on 87 bronco?

I've got an '87 Bronco with the standard rust-thru hole over the right rear weel well and also through the sheet metal under that. I can buy an entire 1/4 panel from a local junk yard for $250 or smaller portions thereof for less $$ So would it be easier to replace the whole panel or just have the yard cut out a smaller patch panel? And how do you deal with (rust proofing or painting) the bare metal left exposed (from welding) in the nearly impossible places to reach inside and under the panel?? Thanks in advance.

most shops replace the entire panel; they basically gut the interior, incl the back seat and then they can prime the welds inside. this costs over 3K per side; based on jacked up replacement parts costs and labor on my 96 bronco (accident repair).
