There is a TSB for the 5.4 2v engine where you are supposed to replace the effected bank with stainless steel studs and nuts under TSB 05-5-4 and is covered under emissions warranty. No recalls for it though.

Any idea if my 1999 F250 LD with 90,000 miles would still be covered under this TSB? I just got a quote of $1300 to replace both manifolds.

A tsb does not extend any warranty coverage. If you still have federal emission warranty coverage then those components should be covered. The tsb lists 99 to 04 f-250's with the 5.4 2v engine. Call a dealership or two with your vin ready and ask them when your federal emission warranty expires.

I think it is 8 years 80,000 miles but I'm not sure.

Federal emissions warranty is 8 years/80k. You are on your own to repair it. Buy a 90* drill, some good drill bits and some easy-outs and have at it.

BTW: I bought a set of headers off ebay for under $130 and used SS bolts. Haven't had a problem since. I even had one of the bolt holes drilled crooked from the factory, a stud was put in it and it was broken off deep in the head since it was new. I couldn't do anything for this but, because that hole was between two others and my header flange was nearly a 1/2" thick, I didn't even install a bolt in that hole. 15k and still no leaks.
