If the new tranny has an extra low first gear, and with more speeds im sure it has, then, yes, it can theoretically pull a heavier trailer because of the extra torque multiplication.
The main reason for buying a SuperDuty should be for extra payload in the bed. For towing with the 5.4, a lighter F-150 will have more towing capacity. No diesel or V-10 for the F-150 means that the "properly equipped" SD still can pull more.

The new 6spd trans and frame improvements, as well as the trailer sway control and trailer brake control are the items I see as the reason for the increased towing capacity.
