Hi and welcome to FTE! Glad to have you here.
Might be a little early with only 40 K miles, but first thing I'd try is new plug wires. But, being an '05, it could be pushing 3 years old and that seems about normal life.
Seems plugs and wires are two of the more common causes of an engine "miss".
That is unless it is a dead miss; like one cylinder not firing every time. But, if that was the case you'd likely get an OBD-II code and the Check Engine light would come on.
If you do decide to replace the wires, I suggest Motorcraft. (You can find them cheaper than from the dealer.)
Again, welcome and keep us posted.

You have to have access to an OBD II code reader.
(OnBoard Diagnostics - 2nd generation)
Try AutoZone or a local shop. Autozone will generally do it free of charge.
Come back with your code info and we'll try and help.
(I guess it's reasonable to expect a code indicating a miss on cylinder "X")
edit to add: It would not be unreasonable to at least check to make sure all the plug wires are secure at both ends: on the plugs good and tight, and secure in their coil pack sockets on the other end. You might get lucky!
