I have a 2003 F-250 4x4 5.4 with 73000 miles on it and I have the same noise in my front end. I have also replaced all the things you listed in your post. I've had the front end checked many times and the mechanic says everything is fine. Sometimes I think I'm being paranoid, but it drives me nuts.
I had the same "mystery clunk" in the front end of my '02. Never did figure out the problem...ended up trading in last year at this time (couldn't say no to 0%!). I'd be interested to hear if you guys find anything....

I'm clunking along with you,, but then as my hearing fades I don't hear it as much,, besides with the radio up I don't notice it as much.
same problem with my 2002 F250
It's at Ford now with 1500 miles left on the extended warranty
and only 15,000 miles on the ball joints they put in.They say the ball
joints are marginal and they're not sure if warranty will replace them again.
How can they last only 15,000 miles?? I don't plow, trailer or even carry much of
anything
My 2000 has a clunk in the front end that I determined was friom the front springs. Years ago the dealer added a piece of plastic between the springs as per the tsb instructed them to do. It improved some but the noise has always been their.

I also think it is in the springs, That's why I just turn up the radio.
Check your cab mount bolts, they can come loose and cause a clunk sound/feel in the floorboards of the truck after going over bumps. You'll have to remove the door sill cover, and the kick panel, then pull the carpet back to get at them.
I had the same issue, then it went away or lessened. I just crawled up underneath and see that the bolt to the upper end of track bar is gone. The track bar must have been hanging on the steering rods and causing a "pop" sound. I went over a bump and the bar moved up a little and the sound went mostly away. I am alos noticing a little more play in the front end, a loose feeling but not like when the steering won't track, just like the truck wants to track funny after hitting imperfections in your typical road. I plan on replacing the bolt, I am sure it will fix it.
Check the shock mounts. After I put on a lift I had the same sound, seemed after I tightened everything I still had the clunk. I noticed the shock was moving at the top, I wrenched it a bit tighter and fixed the clunk.
