Welcome to FTE and the IDI diesel forum.
Remove the fuel filter and then fill the new filter with Diesel Kleen before you reinstall it.
After I remove a fuel filter I always like to drain the old filter in a clean container and see what drains out.
As for the automatic tranny I can be of no help, but others will be along shortly that can help.
