That won't hurt a thing. It could in fact help seal a little better by letting the gasket slide into a better resting place. Just don't smear a whole bunch of it on, for fear of a chunk breaking off and going through the cooling system. Use just enough to hold the gasket.
Alternatively, you could use a little gasket maker in the groove of the water pump every couple inches around the perimeter to hold it in place. This is that I did when I swapped my pump. Not much, but just enough to hold the gasket in place.
