Stay on top of oil changes. The fuel injection system (Hydraulic Electric Unit Injection aka HEUI) is tough on oil. The High Pressure Oil Pump (HPOP) does not like low levels, so make sure your oil is at the top of the line on the dipstick (if you let it get too low then the truck won't start, but it has to be really low).
Change the fuel/water separator filter (on top of the engine under the "Powerstroke" engine cover) every 2-3 oil changes.
Others will chime in too, but those are the two big ones that stand out besides all the regular maintenance. It's a tough engine and will outlast the rest of the truck if you take care of it.
Make sure you know if you have the "early" or "late" '99 truck. There are design and parts differences between the two so be sure you know which one you have so you get the right stuff.
