I have a 00 F250 S/D 7.3 140k mile the other day she started to miss, the service eng soon lite came on, there it clean up and ck eng lite went off had the code checked and it was a p1316 I think it the wiring harness in the valve cover is starting to fail? any other Ideas, I'm lost ,any help is greatly apprecated

You have to find out what codes are stored in the IDM before you do anything. A basic code reader cannot do that, you either have to take it to the dealer, or a garage with a good diagonstic scanner.
generally idm codes are wiring or injector issues not the idm its self. i could be but unlikely. i have had that code be UVC's, injectors and yes the IDM. all have a part. you more than likely have a high to low side open code for one or more cyclinders. if you do the key on engine off test it should give you the specific idm code. but i am used to a snpa-on scanner so maybe yours is different.
sorry for my ignorances, but being that the wiring harness is the primary problem with miss firing, do think that its a safe bet that this is the problem, being that the truck has 140k miles on it and ran perfectly till this minor hickup? BTW is there a thead on this harness replacement, like the one on ball joints, that tread was extermly helpful
