I am not very familiar with the 97-99 Superduties to know for sure. I suspect the 4R100 in the 03 may well swap right into the 99 and if there is a difference it will be with the computer and the electrical connectors.
The computer for the 03 would have been fully 4 wheel ABS intellegent.... and I think 97-2000 were mostly 2 wheel ABS. This is a minor issue but every time I get into the computers, wireing, speed sensor, and such.... there is a lot of cross linked components
Before I paid a lot of money for the 03 trany I would be real sure the wire count, pin configuration and location from the 99 and 03 were the same. This could get very tedious but you need to be sure that when you plug in the 99's wire connector to the side of the 03 trans that 1) the connenctor is the same and 2) that the wires (circuits) in the connectors are the same. These are computer controlled tranies and the lock up Torque Converter logic, the shifting logic, and the active feed back circuits could screw up the 03 donor trans or worse fry your 99's PCM and ABS computers
Mechanicall the 99 and up 4R100 tranines are pretty much all the same.
Call Brian at BTS and ask..... he would know for sure... Google Brians' Truck Service.... he is "THE" 4R100 expert for Diesel powered trucks!
If you have the green he can build you a bulit proof trans for the 99..... worth the money is you have a powerhouse motor!
