I have an 05 PSD and I unplugged the egr to see if it would change anything. I hooked up my code reader to it and it wont link to vehicle and pull codes just reads error. It is and OBD2 code reader so it should work, correct?

Any 6.0 PSD operates on a J2284 version of Controller Area Network, which isn't compatible with standard J1850 OBDII protocol.
You'll need a scanner which is advertised as "CAN-compatible". Either that, or buy a tuner that will read codes...SCMT, SCT, Diablosport, Bullydog, ect...
The Diablosport has a wide selection of code reading, diagnostics, and dataloggoing right on-screen. SCT's Xcalibrator2 has an SCP passthrough function which will allow you to datalog directly to a laptop. Autotap has a GREAT OBDII program which I have used in the past; there CAN-compatible software is supposed to be released soon. I'm sure there are some other members here that can jump in with some other options.
My vote goes for the tuner
