Only the 4.2L 4x2 versions of the XL, STX, and XLT will have a manual/standard option. See page six (6) of the following 2006 F-150 Ordering Guide.

I really do not see why they can't offer the 5.4 L engine with a manual tranny. You can get an F250/F350 with the 5.4 and the manual gearbox, why in the world not the F150? Same darned engine.
I mean, if you want a manual tranny F250/F350, you pretty much have to order it anyway. They should offer the option to order it for the F150 as well.
Does Ford listen to customer desires? Bueller? Anyone?
