Good Luck!!!
From what I have read and heard....5.4L is the way to go.
I think the 4.6L is listed as 15/19 or 16/20
5.4L is listed as 14/18 or something like that....not too much of a difference and since you are looking to tow the 5.4L would seem like a great fit for you.

Don't cut yourself short. It only costs a few $$ more a month in payments for the 5.4L. With my 2004 Screw Lariat 2WD, 5.4L, Tow Package, Limited Slip 3.55 I have been averaging 16 to 17.4 mpg.
When I ordered my 1988 F-150 16 years ago, I made the mistake of not getting what I really wanted. Didn't do that this time!! I have been totally pleased with my new Screw.

kathyandlou, not always obvious but in my opinion choosing 4.6 versus 5.4 has little to do with comparative gas mileage. i would suggest that since you are towing a 5,000 boat, and especially if in a super crew, then get the 5.4. the 5.4 is more powerful and the screw (empty weight) is heavy and you will appreciate the 5.4 when you tow. Suppose you drive 15,000 miles a year and the 5.4 gets 13.5 mpg and the 4.6 gets 16mpg. Calculate the differential gasoline cost in one year between the two engines and it is not that much. Scrimp on a luxury option if you have to, but get the engine you need for the job. If you decide to go with the 4.6 screw, then consider a 3.73 gear ratio, especially if you tow in hilly terrain.

There are so many variables to consider when comparing gas mileage, climate, terrain, temp, air density(ie:sea level-above or below) driving habits, highway vs city, number of passengers normally in the truck, how much junk you carry around, etc. etc. I would not expect to get the same mileage when I am in PA constantly pulling hills, and winding through mountains with my wife and two kidds in the truck as a single Guy in A state that is mostly flat and long straight roads.
