Using higher octane fuel instead of 87 regular.

I have an 2001 F250 S/D 5.4L. The manual says to use 87 octane fuel. Is there any harm in using a higher octane; say 89?

No harm, but unless your vehicle pings or you've advanced the timing you're wasting your money --- it won't give extra performance.

Using a higher octane fuel then is necessary can lead to carbon build up on the back of the intake valves. The key is to use the lowest octane possible before you experience "pinging" or predetonation.
