V-10 3V fitment

Hello finally spending some time on my 2006 F-250. V-10 3 valve ,6 speed. It's got a spun number 2 rod bearing.
Found a running in truck 2009 with an auto behind it.
Can anyone tell me if it's a clean swap ? Dealer and Jasper asked if it was auto or stick when I got reman. prices.

The reman may have included flywheel or flexplate.
I don't know of any other difference on the engine.
They will probably ask you if it has AC and what color interior too.

Can't remember for sure, but I think there was a minor air intake update on the 3V sometime around 06-07. I could be wrong. Can't remember where I saw/read that.

The pilot bushing in the crankshaft also might be a concern for a rebuilder. No pilot bushing for an automatic.
