Agreed. The problem is that the tune pops my MIL pretty quickly. When I clear the codes, the P1000 not ready code comes up, and in order to clear that out I need to drive it for a bit. While driving to clear the P1000, the MIL lights up with the P1249 code.

If that is the only problem that you have with it, then you can unplug the PATS module under the dash. The vehicle will start with the pickup PCM and the light will not be commanded to flash if the PATS module is unplugged.
The module is located above the accelerator pedal and will have a 4-wire green or red connector on it.

Well, took it for a drive with the scanner hooked up. Got it to clear the P1000, but when I started it back up the MIL popped on again with a P0107 code that wont clear. I'm pretty sure my MAP sensor is fine. Swapped the PCM for the original and gonna try to drive reeealll easy to clear the system without lighting up the wastegate. No MAP code since the swap.

The switch was made on October 24, 1999.
Excursions built from Job #1, which was July 19, 1999 for the first model year of Excursion (2000) through and until October 23, 1999 received the regular energized coil relay with a bank to bank diagnostics shunt.
Excursions built on or after October 24, 1999, have the solid state Glow Plug Control Module that provides two way communication with the PCM to diagnose each glow plug individually.
So basically, the first 90 days of Excursion production squeaked out of the barn without a GPCM, and were Californiaized with the shunted relay, along with the attendant left and right bank diagnostics calibration.
