This is my current code. Which is the correct way to go with this situation? A bypass kit or replace the egr cooler? I have replaced valve in may and yesterday replaced it again because there was an issue on electric side of valve even though it opened closed fully by manually opening and closing after I pulled it. What is the benefit of a bypass kit or replacing with a new one?
Benefit of ditching the cooler......there are many.
Biggest benefit is it's gone.You will want to leave the EGR valve in place to keep the cooling fan running the way it should, but it won't really matter if it gets dirty.
Replacing it........better for the environment..and no I am not a tree hugger.
I would have left the cooler on the kids truck since it's an 03 and a really good cooler, but it came deleted.
Being you are in NV, I don't think they smog do they?
I did the IPR gen 2 delete on my 2007 a few weeks ago. I did not do the up pipe and that was a mistake. I can’t stop the exaust leak with the plug that came with it. My up pipe came in today and I’m not looking forward to it. Just finished a welded delete today on the 2005 grandsons truck and a welded delete on the other grandsons 2006 truck about 2 years ago, no problems. I like the welded delete much better and a lot easier. The 2006 and the 2007 threw the check engine light the 2005 did not. I hope this helps. ( I left the EGR valve in place and plugged in on all 3, fan works as it should)

I suspect the earlier 2005 trucks do not throw the CEL.
I've seen them not throw them and throw them, and based on the build date on the door sticker one was an early 05, the other was late fall 05.
I could be full of it, but I think it the location of the EBP sensor might coincide with this. The early 05 still had the sensor by the thermostat.

Vfelix with the smog thing in LV you have no other option but to replace it. I definitely would use the “tube” type and not the “finned “ that is on the 2005-2007.
You might try pulling and cleaning the iat2 sensor as they get clogged with soot from the egr. If that doesn’t fix it, you likely have a plugged egr cooler. If you live in an emission testing area, your best bet is to install an aftermarket tube style cooler (bpd or similar) to keep it emission legal. You can also purchase some tuners that will command the egr to stay closed to prevent all the egr exhaust crap from entering the engine during normal driving (off-road of course) and then return it to stock when you put it back on the street and/or go to a smog test shop.
Perfect I'll look into replacing cooler I'm assuming it is tube style as it is an 04. I cleaned the port on the passenger side intake with a coat hanger has a rubber hose and a clamp unit is mounted on ac box. And I also cleaned tubing on driver side exhaust I believe it's the ebp sensor. Where is the iat2 sensor I'll try that also...
Jumping to an EGR cooler replacement seems a bit excessive for a P0401 from what I've learned. I still have one show up every now and then, especially on long drives. Clear it and it'll go away for months, so I don't spend too much time worrying about it. I'll be deleting the cooler in the near future anyway.

Could be a number of things as the insufficient egr flow is just,reading to see if ait2 sensor is heating up when the egr valve is commanded to open. Could be dirty sensor, bad sensor, sticking or bad egr valve, or plugged egr cooler. Try cleaning the sensor,and go from there.

They are kind of a bear to get at, tucked in there pretty tight but worth the effort to clean.
I think it's one that gets overlooked by many.
Use a soft brush/electrical cleaner, it's a bit delicate if you get all burly with the cleaning efforts.
