It`s really hard to give you answers because some people like leveling kits and some don`t. Those kind of aftermarket upgrades/modifications are personal likes or dislikes.
As far as other upgrades you can do..........OEM rear wheel well liners, window tint, spray in bed liner if you didn`t get it from the factory or a BedRug, tonneau cover, etc, etc.
These are some of the more popular items that people tend to add to their new vehicle first before getting into more serious things like leveling kits or raising the vehicle via a different suspension which also includes bigger wheels and tires.
Also, outside of the window tint, spray in bed liner, and suspension changes that I mentioned, everything else can be installed by you in your garage or driveway.

The rear shocks are garbage stock, especially if you plan on towing. bilstein 4600/5100's are popular, i went with rancho 9000xl's because they are adjustable. If you do plan on towing think twice about a leveling kit, the factory rake is there for a very good reason, not for looks. Wheel well liners help keep things clean and look nice, personal choice though. If you are going to use the truck to carry weight airbags are beneficial, the 2000lb bags provide a better ride over the 5k's and you will never have 5k in the bed anyways. A lot is going to depend on what you are going to use the truck for and personal taste, if its a mall crawler then focus on looks, if the truck is gonna work then focus on functional then looks.

Leveling kit, wheels and heavier tires are probably most common modifications. I can't call any of them actual "upgrades" though, as they wouldn't help me with my use.
If your truck didn't come with some kind of bed liner, that's a good idea. Tonneau cover or canopy is very handy.
One of the paint protection films like 3m and removing decals is also very popular.

Roush wanted aprox $11,500 for Supercharger install ... I found Complete kit for $6500 and it was installed by Authorized Roush Ford Dealer for $1700 this way i was still eligible for 3/36,000 warranty on supercharger install which was $900
