99 to 02 motor swap

So I picked up a 1999 (manufactured 98) F-350 crew cab, SRW, short bed with the V10 in it. After further investigation I believe the motor has been swapped. The motor in it has an EGR valve, no DPFE, all the plumbing for the EGR but no wiring harness going to the solonoid. I am getting two codes P1401 and P1409. Any ideas on how to get rid of those codes so I can pass my NJ state inspection (commercially registered)? Do I need a new PCM? New main wiring harness?

Next issue I am having is the transmission is screaming. Only shifts after I take my foot off the gas... Sensors? New tranny? Could the different motor with older PCU be causing issues with the shift points?

Do the heads have a "PI" cast in them? Should be visible through the wheel wells on the outboard-side of the head. That'll tell you right away if it's a 2000+ motor.

The '99's usually had an EGR - sounds like the motor was swapped, along with it's harness, but the PCM wasn't. Need to find out what the existing PCM is (calibration code - usually a sticker right on the PCM). That shifting thing, maybe related as well.

Does it do this on every shift? Or only the 1-2 shift?
