Engine pull with a 5 speed manual transmission

Every time I've pulled my engine, I've left the transmission in the vehicle. I wouldn't pull both together unless I had a specific reason to.
Just unbolt the transmission from the engine block and then rock it side to side to disconnect. Then take the engine out.
When you put them back together, they should slide right together and mate up to the point where you can't get a playing card between them. Meaning, if there's a gap, never use tightening the bolts to pull them together or you could damage something. Just rotate the engine until they slide nicely together.
