More air, more fuel = more power === more heat. If you plan to do ANY modifications other than an air filter invest in some gauges (relatively inexpensive) particularly a pyrometer to meter exhaust gas temps if you haven't already.

I can't help you with the sluggish acceleration but please keep us updated. I particluiarly want to know I have a very very very similar situation going on that seems to happen at random. I was leaning towards a tranny issue and you're post is helping me confirm that

Sounds like the transmission range sensor problem

Thank you, I'll keep it updated as soon as I can. I already have an egt, boost, Tranny temp, and fuel pressure gauge.

UPDATE
So I took my truck to aamco today for a diagnostics and they told me it's the transmission. Either the clutch is bad or the valve bodies are clogged but what is happening is that when I come to a stop sometime, my truck won't downshift to first and it will start in second gear at a low speed and that's why it's slow to accelerate and the jerking is from it deciding if it wants first or second gear. So I will need a rebuild
