F250 auto to zf6 swap cruise not working

I have a 2001 F250 with 7.3. We swapped the auto for a zf6 manual. We left the auto's shift position sensor tied to the frame and left in neutral. I did install a pcm from a manual transmission pickup. Also have the clutch position switch hooked up. I have an Edge Evolution CTS2 reprogrammer, and on the display the gear indication always shows P. I suspect that is why my cruise doesn't work. For interests sake, I tried manually adjusting the shift position sensor through all gears, and the reverse lights come on when in reverse but the Edge's display always shows P. My question is with a manual transmission, how does the pcm know that it is in gear? The only sensor that I am aware of is the reverse sensor on the zf6. I would be glad to answer more specific questions about this. Also any ideas. Thanks in advance.
BTW, I love my manual tranny...

Since you used a manual PCM, did you hook the clutch pedal switch up? According to this diagram(this is a 2002 diagram) you need to hook it up.

Yes I did hook the clutch position switch up. Before I had it hooked up the pickup would start with the clutch out, now I have to push in the clutch to start. Looking at the diagram you sent, I am wondering about P5, the clutch triple function switch jumper. Is that something I need to disconnect, or was the cap I disconnected from the connector that I hooked up to the cps the jumper? The cap is mounted under the dash and I can't see if it's just a plastic cap or if it has some jumpers mounted in the cap.

I got the cruise working!!!! What I had to do was take the tan/white on the overdrive cancel switch (which on the switch side of the connector on steering column is tan/light blue) and soldered it to the tan/light blue on the clutch position switch. On the PCM on pin 29 it is different for manual versus automatic transmission and I thought that I would try this not really expecting it to work but it does!! Thanks!!

Don't have a clue what that did , but glad it worked.
