Wiring Harness 4.6 Mod Motor

I am in the process of converting 2006 Lincoln (4.6) to 76 F100. I would like to Modify the existing Wiring harness, can unused inputs to the ECM just be removed ie removing the wire or does this need to be completed with software.

As in what unused inputs? I ask because some things could cause driveability problems.

I have looked at the information that I have (wiring diagram 2006 Town Car) there is an input from evap canister vent to pcm I was not going to use this if the input was disconnected would the PCM care there is also a VSC looks like an output to air suspension trunk pull down would these items just not work but not cause any other issues. I can see that all the engine and trans controls need to be inputed to PCM. Do you know how the Pats system needs to be removed

Read something once about a guy using a Mark 8 engine and wiring into a Fairmont. It was on four eyed pride, seem to remember he had some problems with Pats and body control modules. Sorry can't find it now.

Pats can be eliminated with a custom tune I believe. The other stuff could be addressed by a custom tune as well
