water leak from roof some where.

I have water coming in on passenger side right above rear cup holder an another spot further back by rear window. I was told roof rack so i removed cleaned and resealed all bolts around wholes with silcone. Rain today an still have water coming in anybody have suggested ideas? See rite on edge of headliner gets wet. How hard is it to remove headliner? Maybe not all way out but could drop enough to see whats going on in rear compartment. Thanks in advance. Oh its a 2002 xlt

Headliner requires removing all the trim from the c pillar on back including rear seat belts Iirc. It's kind of a chore. It could really be getting in anywhere, then pooling up and running down inside the headliner so unfortunately that's your best bet.

Had that issue, a good amount of water was coming out of a roof A/C vent on the second row seat after a snow melt.

I took each screw out of the so called luggage rack, coated screw and filled hole with RTV and replaced. Seemed to fix the issue, haven't seen any leaks since.

I had that exact issue after a torrential rain this spring. It hasn't happened since. I assumed it was coming in at the top of the hatch since I was parked downhill. I can't duplicate it with a hose though and it hasn't happened since.

One person can lower the headliner using the tops of the front seats as high as you can adjust them first then working your way back. When it is sitting on top of all the seats you can lower the backs of the seats to lower the headliner even more. I had to do it because the a/c ducts in the headliner were separating on me.
It will take 2 people at least to raise it back up.

I have dropped mine down over the third row to run wires for my backup camera, which mounts on the rear view mirror. It dropped down enough that you can see the inner roof standing behind the truck and might be enough.

check the gutters along the top where the body seams meet. There is a filler type matterial in there that is painted and you can not tell it is filler. I had a leak only when it rained and the truck was parked nose up in the driveway. Found i had some cracked paint along that filler material and water was seeping under it. it had started to rust a little bit which is what caught my attention. I had to cut the filler stuff out and grind out the rust, seal it and then fill it back in. Its on the roof 7 feet in the air so no one will see the repair

This.

If that is the issue, you need rectify it before it turns in to a true rust spot/hole.

I was wondering about that stuff. It seems like a solid material. Good to know and will keep an eye on that.

If you have fixed quarter windows, you will have to take the interior trim and from my picture looks like some retainers in there. I have not done one and am looking at our parts diagram.

Window is sealed with butyl rubber just like the rear window is sealed to the back hatch. You can get it at most automotive stores in 15 ft lengths. I strongly recommend the 1/4" width, as the 3/8" was a little too wide when I did my rear hatch glass. It squished out and made a bit of a mess. 1/4" would have been much better. This will give you an idea of what you have to do to the side glass:
