Yep, it's a common problem. Had it be caught with in the 36/36 bumper to bumper warranty it would have been covered as a warranty item. Easiest way to fix the blemished look is with a decal over lay that can be found on Ebay and likely Amazon.
You can use some fishing line behind the old emblem to remove it. Use the fishing line to "cut" the adhesive behind the emblem (kind of like flossing). It works best if you have a third hand to gently pull the emblem away as you take the line through. Go to the auto parts store and buy some 3M adhesive remover to get the old adhesive off (or WD-40 and A LOT of elbow grease). Also pick up some 3M body molding adhesive tape to hold the new on.
what they said^^ I've gotten a few on eBay for less than $35. the new ones (2011+) come apart, have you considered paintingn the blue to match your rig? its all the rage with us young folk
And when FTE had the Super Duty/6.7 PSD engineers participate on a question/answer session here, I specifically asked the question if Ford addressed their poor quality of their emblem. The short answer I got was a "Yes".
