Be aware that schoo's truck has 4WD, which uses a different equalizer bar, clutch adjustment rod, frame and engine side pivots than 2WD
The thing that bothers me is, you bought the used parts from Bob's F100, who has a lousy reputation for selling wrong, rusty and/or worn out used parts to FTE members.
When you bought the parts from Bob, did he ask you for your VIN .. since there are two different frame & engine side pivots, two different equalizer bars for 1964 F100/250 2WD's?

In this case the zbar is in place and rotating properly and not shifting as the pedal is depressed. I will remove it and check it further, but it seems very unlikely to account for the excess 1" of travel that is now needed.
It would be a handy culprit. And if I, like you, could not see the truck, I might well be sure that was the problem. This is one time I will be very happy to be wrong.

This photo is from 09 when I replaced the bracket holding the z bar.
note the bracket on the left had previously broken and been jury rigged with a bolt and a lug nut with the corners filed down. The bracket on the right shows the stump or the original pressed in stud that had snapped off.

Is this the replacement z bar? It could be a glob of grease, but it looks like it is cracked in such a way that would cause excess travel to be required. Have you removed it and cleaned it for inspection?
I don't think either z bar is correct. It looks a lot like the one for my '61. I had to find one for mine a few years ago and I think it was a 1 or 2 year only part. I guess if it works it is fine. Maybe ND can confirm.

I have taken the zbar to a local machinist for repair.

How does the z bar bracket mount onto the bell housing? I'm dealing with a clutch issue myself right now, and one problem I'm having is getting the correct mounting angles for the z bar. The PO fabricated a bracket that bolted onto the bell housing which then the z bar was mounted on. This system failed, as to why I'm trying to get it back to the proper fit.
I'd really appreciate any help, I haven't been able to find anything.

But the main point is that the Z-Bar is supported on the two brackets and there are studs pressed into the brackets. These have almost spherical heads and they are fitted with bronze bushings, two per end. They allow the Z-Bar to rotate on its axis.
I don't know of anyone who manufactures replacements for these. I got my junkyard/salvaged parts from Bob's F100 Parts in California. Others have said they are not reliable, but when I could not find the parts elsewhere, they had a set.
But that was before I knew about this forum
