welcome to FTE.
as the others said, first off get rid of that K&N piece of garbage before it does any more damage to your engine.
second step is to get a set of gauges in the cab before you do anything else. this way you will know what the engine is doing, and what the improvements are doing.

boost and pyrometer are the basics. any others are owner choice.
as for the intake, most of us use the 6637 filter, or the complete kit from RiffRaff diesel
the kit: Riffraff Diesel 6637 Filter Kit - Riffraff Diesel Performance
replacement filter: 6637 Replacement Filter - Riffraff Diesel Performance

6637 is the most popular intake filter used, but use an Amsoil filter in my trucks.
If you have an auto transmission your third gauge should be trans temp. Also, glowshift gauges are not too reliable, but they are cheap so I understand if you still want them.
Also, if you have an auto transmission get ready for an expensive rebuild if you go with stage 2 injectors and all the supporting mods (400+ HP). Even stage 1 injectors push the stock auto too hard.

I would recommend getting the 6673 intake, 3" DP, and driving it for a while to work out any bugs.
Get it 100% before going further than that.
Then I would work on supporting mods like the HPOP, Additional tranny coolers, intercoolers, chip.
